Binary fission differs from multiple fission in the following ways: 

  • An organism divides into two equal daughter cells whereas, multiple fission divides into two or more daughter cells. 
  • In binary fission, a layer has been formed whereas, in multiple fission, a thick outermost layer called cyst is formed around the cell.
  • Binary fission takes place in favorable conditions whereas, multiple fission takes place in unfavorable conditions.
  • An example of binary fission can be seen in Amoeba and an example of multiple fission is the malarial parasite.

In Binary fission one organism is divided into two daughter cells and in Multiple fission one organism is divided into a large no. of daughter cells. Eg. ameoba in binary fission and plasmodium in multiple fission.
